While Cam conducts an autopsy on Epps' latest victim, Booth implores her to break protocol to save time and jump to a later step in the process. The alligator is shipped back to the Jeffersonian and the team determines the identity of the victim is young college student Judy Sloan, who disappeared several weeks before. As the Jeffersonian team works to unravel the circumstances surrounding the girl's death, Brennan finds she's more charmed by Sullivan than she cares to admit. Meanwhile, Booth has several meetings with FBI psychiatrist Dr. Gordon Wyatt, an Englishman with a unique approach to the situation who conducts their "sessions" in his backyard and assigns an unorthodox project to Booth, while surreptitiously getting him to talk about the potential reasons for his attack on the clown.

Eager to get back to her vacation, Brennan quickly weighs in on the case, but in the absence of any bones, does not feel she has a reason to be involved. Zach, Hodgins and Cam attempt to construct a skeleton for the body, a task that proves to be both difficult and gruesome. During the process Cam finds the sole remaining bone in the deflated body, which is enough of a reason for Booth to barge back into Brennan and Sully's vacation and bring Brennan into the Jeffersonian once again. Booth investigates an international mail-order bride agency as well as the woman's former fiancé, but the man quickly evades the investigation. When further clues in the case point to a rare and ancient Asian custom that involves burying the bones of an unmarried woman with those of an unmarried man as a sort of afterlife wedding ceremony, Brennan and Booth realize they are in fact looking for a murder suspect who may have killed the woman found in the river to use her bones for the ceremony. Meanwhile, Sully propositions Brennan, forcing her to make an important decision about their future together, a proposition that surprises her and for which she's definitely not prepared.

Meanwhile, Hodgins and Angela's romance heats up and Hodgins makes a bold move to advance things between them, taking Angela completely off-guard. Back at the Jeffersonian, Brennan learns of her estranged father's new position as a teacher, a prospect she is less than happy to learn about considering his recent acquittal for murder. In a lucky break, the victim's bones are identified in a government database as those of an ex-Marine who has been off-the grid for nearly three years. With no records of his whereabouts from the past three years, the team turns to the internet for answers. The investigation eventually leads Brennan and Booth to an ultra-elite private school and a group of rich and powerful families, one of whom the ex-Marine had worked for as a "manny." As the investigation continues, the team finds Brennan's father to be an unlikely asset to the case, but Brennan has mixed feelings about her father's involvement. Brennan and Booth's investigation delves deep into the world of lies and deception of the ultra privileged families.

Booth and Brennan investigate the remains of conjoined twins found in a shallow grave in a remote desert area on the Texas-Oklahoma border. Back at the lab, the team determines the skeletal remains to be those of Jenny and Julie, who were jugglers in a traveling circus. Knowing there is no way the circus folk will talk to anyone outside their tight-knit clan, Brennan and Booth must infiltrate the circus community in order to find out more information about the twins' deaths. Honing Booth's Ranger knife-throwing skills, the duo goes undercover as knife-throwing act "Buck and Wanda Moosejaw." As they encounter a variety of suspects among the colorful circus crowd, including ringmaster Henry Simon (guest star Andy Richter), a rather raucous clan of clowns and a tempestuous strong man who may have been romantically involved with one of the twins, Booth and Brennan find the circus experience to be quite the spectacle.

When Brennan, Hodgins and author Thomas Vega are summoned by a Federal Judge along with the United States Attorney regarding the ongoing investigation of the Grave Digger, they learn that evidence from the case has recently gone missing. With Brennan and Hodgins having been victims of the Grave Digger and Thomas Vegas currently writing a book about it, they become prime suspects in the missing evidence case. However, when Brennan and the team receive a phone call from the Grave Digger informing them that Booth has been buried alive with only 24 hours worth of oxygen, the Grave Digger threatens to leave him to die unless Brennan brings the missing evidence. The team immediately goes to Booth's apartment to assess the crime scene, knowing from Sweets' psychological assessment of the Grave Digger that they cannot tell the authorities about the situation or else the Grave Digger will retaliate against Booth. As Booth struggles to free himself from confinement, the team joins forces to locate him with precious time ticking away.

When a group of eighth-graders find the decomposed body of a woman wearing a medieval princess dress, the team is on the scene to investigate. With Booth incapacitated due to a back injury, Agent Payton Perotta steps in to help with the investigation. With insight from "squint" Colin Fisher, a self-professed geek and expert in the language of sci-fi, the team identifies the woman as a promotional model from ImagiCon, a convention for fans of comic books, video games and other sci-fi genre entertainment. Brennan and the team must navigate through the outlandish landscape of ImagiCon in order to track down the killer. They soon find the victim may have owned a highly valuable piece of sci-fi memorabilia that many would kill to possess.

A bungee-jumping couple plunges off a bridge on their wedding day only to come face-to-face with a corpse lying at the bottom of a gorge. With the horrified couple's wedding day ruined, Booth and Brennan hike down the rocky creek bed to examine the corpse and determine that the victim was already dead before he was thrown off of the bridge, thus ruling out suicide. Back at the lab, they notice an unknown substance oozing from the body, throwing the lab into an immediate lockdown. As the victim's bones continue to foam, the team realizes they have only 24 hours to determine the cause of death before the bones disintegrate completely. Meanwhile, Booth and Brennan identify the victim as a car salesman whose wheeling and dealing may have brought him many an unsatisfied customer.

When the team discovers Ashley was pregnant at the time of her death, they are shocked to find that nearly half of her volleyball team is either pregnant or already has a baby, and the press reports an alleged "pregnancy pact." Booth and Brennan must delve through the complex web of relationships to find a motive for Ashley's murder. Meanwhile, when Angela and Roxie discuss adopting a dog, they must confront larger issues in their relationship.

Though she is devastated by the loss, she nonetheless joins in the investigation to help find Dr. Welton's killer for the sake of his 16-year-old daughter who Cam once helped raise, potentially creating a life-changing situation for Cam. The team pieces together Dr. Welton's final evening as they question the suspects, including Brandon Casey, whom Sweets and Angela must hypnotize in order to jog his memory about what he saw the night of the gala. After questioning scientists at the institute, they discover the remains are those of Dr. Diane Sidman, a leading scientist and editor-in-chief of the Journal of the Collar Institute, who was also engaged to the Collar’s founder. When they discover Dr. Sidman had been working on an extremely controversial project, Brennan and Booth investigate a multitude of death threats directed at her. As the team tries to decipher the cause of her death, Booth and Brennan are on the search for the killer, but their scientific method leads them into a dangerous situation. Meanwhile, Angela’s father (guest star Gibbons) comes to town to seek revenge on Hodgins, and Sweets attempts to mediate the situation.
